Adding a subwoofer to your factory audio system can work perfectly fine as long as you don't overdo it. A typical factory audio system, even one that is 'premium' is rarely going to provide more than 25 watts per speaker. In order to blend the subwoofer and integrate it into your existing audio system, you typically want to provide approximately 10x the power to it than your factory speakers (factory speakers 25 watts per channel - subwoofer 250 watts per channel).

You will need either an amplifier that accepts high level inputs or, if it will not take high level inputs, you will need a line level converter to convert your factory speaker wires to RCA wires.

Bottom line, you may be surprised how nice it actually sounds simply by adding a subwoofer, but I would not go more than a 12" subwoofer with a maximum of 400 watts RMS.
