Question:
For a powercap wiring from your battery to amp should you have a fuse box after the cap and before the amp? For instance, Wire from battery has a fuse box on it goes to the cap then have another fuse box then go to amp, or do i just need the one fuse box near the battery?
Answers:
Fuse should be no more than 18" from the battery. "Ground" from the amp should be as short as possible with the cap's ground in between amp ground and chassis ground.

As long as you fuse the power wire at the battery, there is no need to add an additional fuse between the cap and the amplifier. Just the one fuse within 18 inches of the battery. You don't put a fuse after the capacitor, it would defeat the purpose of the cap, which is to store power for deep draws(power surges).
